I have a feeling the D4 was like that out the factory door as I talked to a rep and I wasn't the only one experiencing this problem. There are even mentions online as well. Anyhow, not my headache any longer. You're right, my dealer should have caught it and sent it back to Nikon to make right. I never had issues with canon in this area. Nikon needs to up their game. I do love my d4 !!
Further to my previous comment. My D800 does the same thing. Very sharp AF..... But manual focus via the focus screen was never good.
Had a discussion with Nikon last week and now its on its way back to their repair centre for analysis. My camera was never banged up etc, so this has been an issue since new, just un-noticed. They didn't close the door about fixing this under warranty despite it being 12 months out.
Will see what happens this week after they look at it.
